The first permanent settler in San Clemente was Manuel Nieto, who arrived in 1776. Nieto founded a mission and pueblo on the site of modern-day San Clemente. The mission was destroyed by fire in 1821, but the pueblo continued to be established until it was abandoned in 1835. In 1865, Don José Ortega y Gasset purchased Rancho Santa Margarita from California Governor John Waddell for $3,000. The ranch encompassed present-day San Clemente as well as portions of what are now Orange and Riverside counties. In 1868, Gasset sold the ranch to Lorenzo Snow for $10,000. The following year, Snow built a mill at Point Conception and leased it to James Atherton for $1 per acre annual rent. Atherton developed the town of San Clemente around the mill and set up commercial businesses including a grocery store and apothecary shop. He also built a schoolhouse and hired twelve teachers. By 1870,San Clemente had become an important community with about 100 residents. Snow died in 1886 and his son William Atherton took control of the business empire; he operated it until his death in 1938. During World War II, San Clemente served as an airbase for both American forces and Japanese bombers during the Pacific Theater of Operations; its citizens helped provide food for local troops while they were deployed overseas. After Japan's surrender in 1945, most remaining property was acquired by the United States government who used it to build Camp Pendleton Naval Base; today part of East County (ISD) County.]
