In 1821, the Mexican government granted Rancho San Marcos to James Irvine. The land was donated by Rancho Los Padres founder José Padilla and his wife, María de la Concepción Pacheco. In 1848, following the Mexican-American War, California acquired this ranch from Mexico for $10,000. On December 12 of that year, the town of San Marcos was founded at the site of present-day downtown San Marcos by Captain John C. Frémont and his men in what is now known as The Gold Rush era. Fremont's discovery of gold in California led to an influx of miners into San Marcos during this time frame with many coming through the nearby mission town of Monterey. By 1851, there were over 1,000 people living in San Marcos with most working on the rich gold fields around Sonoma County. However, due to high competition for labor and supplies from other mines in these years leading up to and during Gold Rush times,San Marcos saw a decrease in population; only 188 residents lived here by 1860 when it was annexed into209 county seat Menlo Park. The early 1800s saw a great deal of development taking place within what is today downtown San Marcos including a new courthouse which was built on State Street between Seventh and Eighth Streets (now University Avenue). A number of businesses opened up along State Street during this time including Jardine & Co., Llewellyn’s store (later partowned by Macy’s), a bank (the Bankers Trust Company), several Masonic lodges and churches as well as residences for various political leaders such as Speaker pro tempore Doniphan and future President Theodore Roosevelt who resided at 6th & Market Streets at that time. Despite some difficulties faced by early settlers like floods caused by heavy rains which destroyed homes near State Street during construction efforts or occasional raids conducted against local farmers for cattle rustling etc., DowntownSanMarcos flourished nonetheless becoming one of Northern California's "last bastions" against wave after wave of settlement throughout much later portion thereof called Silicon Valley beginning about 1850 when adobe buildings became more prevalent replaced traditional stone architecture prevailing then throughout portions facing Palo Alto Bay where today's Stanford Universityices lie

The population of the town peaked at around 100 people in 1850, but declined thereafter. In 1893, the town passed through a process of annexation with neighboring towns, making it the second largest municipality in San Marcos. In 1916, San Marcos became a city under the leadership of Mayor Edwin J. Kelley. At that time, it had a population of just over 60 residents. However, due to high crime rates and a lack of services such as schools and libraries, San Marcos experienced declining populations until its decline began to reverse in the early 21st century. The city has since regained some level of attendance and is now home to about 30 residents.
